Kirlia, Slakoth, and swampert

Don't question why I love slakoth, I adore it. I just really like sloths

Although, now that I think about it (and have seen that I don't have to choose just one), absol, snorunt, ralts, shedinja, and rayquaza are all up among my favorites too. Heck, there may be others I'm forgetting too. Honestly, though, 3rd gen is definitely one of the hardest to really pinpoint one specific favorite for me that's up above the others. That might just be because most of the others have eeveelutions to choose from... or litwick.

I find it easy to confuse gen 3 and gen 4... probably because those games came out during my lull in interest in Pokemon, unfortunately. Absol and Metagross are pretty cool (smarts!).
