Hmm..that's true. Other than rivals and "enemies" , there isn't much that can have a theme which allows you to do anything. Well, at Prime, what I noticed was the E4 and Champion were the only "Team Rockets" (For the most part). So why not do the same thing with this theme? The EX Champions are the E4 now then Red is the true Champion.

Another thought would be something a little more abstract, I guess is the word? Teams that are based around colors and animals were always pretty cool imo.
Or we'll just make elemental teams based around earth, fire, wind, water and heart and our champion can be captain planet.
